Why Autoimmunity Isn't Your Body Turning Against You

Autoimmune conditions are on the rise, and yet many people are left with more questions than answers after receiving a diagnosis. Conventional medicine often explains these conditions as the body “attacking itself,” but this oversimplification doesn’t capture the complexity of what’s really happening.


From a functional and integrative health perspective, the immune system doesn't malfunction without reason. Instead, it responds to chronic internal stressors, often for months or years, until dysfunction reaches a tipping point.


In this post, we’ll explore several of the most common root causes of autoimmunity and why a root-cause approach is essential for both symptom relief and long-term healing.


1. Increased Intestinal Permeability (Leaky Gut)

The gastrointestinal lining acts as a protective barrier, regulating what enters the bloodstream. When this barrier becomes compromised, due to factors like processed foods, medications, alcohol, or infections, undigested food particles, pathogens, and toxins can enter the bloodstream and provoke an immune response.


This chronic stimulation of the immune system is believed to play a central role in the development of autoimmune conditions.


2. Food Sensitivities and Intolerances

Food sensitivities are different from allergies, they may not cause immediate symptoms, but they can lead to chronic, low-grade inflammation. Gluten, dairy, corn, soy, and eggs are some of the most common triggers.


When these foods are consumed regularly by someone with a compromised gut or immune system, they can exacerbate inflammation and further impair immune regulation.


3. Chronic Stress and Dysregulation of the HPA Axis

Psychological stress, especially when long-term or unresolved, impacts multiple systems, including the gut, nervous system, and immune function. Chronic stress can increase intestinal permeability, deplete essential nutrients, impair detoxification, and dysregulate cortisol rhythms.


In functional medicine, we often see stress as a major contributing factor in autoimmune flares or even the onset of disease.


4. Toxic Load: Heavy Metals and Environmental Exposures

Everyday exposure to environmental toxins, including heavy metals like mercury and lead, as well as pesticides, mold toxins, and industrial chemicals, can overwhelm the body’s detoxification systems. Over time, these substances may contribute to immune dysregulation and tissue damage, particularly when the body is also dealing with nutrient depletion or poor gut health.


Testing for toxic burden and supporting gentle detox pathways is often a critical piece of healing for those with autoimmune conditions.


5. Chronic Infections and Microbial Imbalance

Chronic, hidden infections, such as Epstein-Barr virus (EBV), Candida overgrowth, small intestinal bacterial overgrowth (SIBO), or parasites, can trigger and perpetuate autoimmune activity.


When the immune system is continually activated by these stealth pathogens, it can lead to immune confusion and cross-reactivity with the body’s own tissues.


6. Nutrient Deficiencies

Key vitamins and minerals, such as vitamin D, zinc, selenium, B12, magnesium, and omega-3 fatty acids, play critical roles in immune regulation, tissue repair, and inflammation control.

Without adequate intake or absorption of these nutrients, the body lacks the tools it needs to regulate immune responses appropriately. Many deficiencies can be traced back to poor digestion, impaired absorption, or long-term stress.

Autoimmunity does not happen in isolation. It is often the result of years of subtle imbalances building up. Rather than suppressing symptoms or quieting the immune system alone, a functional approach seeks to identify and address the why behind the dysfunction.
